How to Clone a Hard Drive with Multiple Partitions

A Windows disk often holds several partitions that are easy to overlook. If you replace it by copying only C:, you may lose the boot files, recovery environment, or separate data volume. A whole-disk clone keeps the selected disk layout together.

Map the source disk before cloning

Open Disk Management and identify every partition on the physical source disk. A modern UEFI installation may have EFI, Microsoft Reserved, C:, recovery, and one or more data volumes. On an older Legacy installation, System Reserved may hold boot files. Write down the source model, size, partition order, and drive letters.

Check whether any other disk holds the boot partition. If it does, a clone of only the Windows disk may not boot independently. Resolve the layout first or make a verified system backup before changing drives.

Check target capacity and overwrite risk

A whole-disk clone replaces the target partition table and all data on it. Back up files already on the target. Compare the total source layout with actual destination capacity, not just the used space in C:. A smaller target requires supported partition resizing and enough usable room.

For an ordinary replacement, do not enable sector-by-sector mode unless you specifically need it. Sector mode can demand a target at least as large as the complete source and may leave a larger destination with unallocated space.

Verify every partition after the copy

After completion, inspect the destination in Disk Management. Confirm that EFI or System Reserved, C:, recovery, and wanted data volumes appear. Shut down and test the replacement with the source disconnected if practical.

Open representative files from each data partition, restart Windows, and check that recovery options remain available. If there is extra capacity, decide whether to expand an adjacent volume or create a separate partition. Keep the old disk untouched until all checks pass.

Clone All Partitions with Qiling Disk Master

Select the physical disk row in the source screen. Selecting an individual C: partition does not include the other partitions required for this task.

Step 1. Connect the replacement disk with an enclosure that matches its SATA or NVMe interface. Open Qiling Disk Master and select Tools and utilities > Disk/Partition clone. Connect a destination large enough for the planned layout and note both disk model names.

Step 2. On the source screen, select the whole disk row by model and capacity, not just its C: partition. Confirm that the highlighted whole disk contains every partition you want to carry over. Click Next.

Step 3. Choose the replacement disk as the destination by model and capacity; click Next. Select the replacement by its model and capacity; all of its current partitions will be removed. All existing destination data will be overwritten.

Step 4. Review the source and target disks and the resulting partition layout. Compare the previewed partition order with the source and plan any extra capacity. Click Proceed, accept the overwrite warning, and wait for completion without disconnecting either drive.

Step 5. Boot from the copied disk alone and verify Windows, recovery, and each data partition. Keep the source unchanged until the result is verified.

Frequently Asked Questions

Does a whole-disk clone include hidden partitions?

It copies the selected disk layout, including visible and hidden partitions, subject to the tool and source condition. Verify the result.

Can I clone to a smaller disk?

Only when the selected layout and used data fit and the software supports resizing. Avoid sector mode for that move.

Conclusion

Choose the whole physical source disk, verify the destination preview, and test every partition before retiring the original.
